Comparison of microbial communities associated with three Atlantic ultramafic hydrothermal systems ArchiMer
Roussel, Erwan; Konn, Cecile; Charlou, Jean-luc; Donval, Jean-pierre; Fouquet, Yves; Querellou, Joel; Prieur, Daniel; Cambon-bonavita, Marie-anne.
The distribution of Archaea and methanogenic, methanotrophic and sulfate-reducing communities in three Atlantic ultramafic-hosted hydrothermal systems (Rainbow, Ashadze, Lost City) was compared using 16S rRNA gene and functional gene (mcrA, pmoA and dsrA) clone libraries. The overall archaeal community was diverse and heterogeneously distributed between the hydrothermal sites and the types of samples analyzed (seawater, hydrothermal fluid, chimney and sediment). The Lost City hydrothermal field, characterized by high alkaline warm fluids (pH>11; T<95 °C), harbored a singular archaeal diversity mostly composed of unaffiliated Methanosarcinales. The archaeal communities associated with the recently discovered Ashadze 1 site, one of the deepest active...

Complex coupled metabolic and prokaryotic community responses to increasing temperatures in anaerobic marine sediments: critical temperatures and substrate changes ArchiMer
Roussel, Erwan; Cragg, Barry A.; Webster, Gordon; Sass, Henrik; Tang, Xiaohong; Williams, Angharad S.; Gorra, Roberta; Weightman, Andrew J.; Parkes, R. John.
The impact of temperature (0 - 80°C) on anaerobic biogeochemical processes and prokaryotic communities in marine sediments (tidal flat) was investigated in slurries for up to 100 days. Temperature had a non-linear effect on biogeochemistry and prokaryotes with rapid changes over small temperature intervals. Some activities (e.g. methanogenesis) had multiple “windows” within a large temperature range (~10 - 80°C). Others, including acetate oxidation, had maximum activities within a temperature zone, which varied with electron acceptor (metal oxide [up to ~34°C] and sulphate [up to ~50°C]). Substrates for sulphate reduction changed from predominantly acetate below, and H2 above, a 43°C critical temperature; along with changes in activation energies and types...

Consequences of radioactive releases into the sea resulting from the accident at the Fukushima Dai-ichi nuclear power plant - Evolution of expert investigation according to the data available ArchiMer
Laguionie, Philippe; Bailly-du-bois, Pascal; Boust, D.; Fievet, B.; Garreau, Pierre; Connan, O.; Charmasson, Sabine; Arnaud, M.; Duffa, Celine; Champion, D..
The accident at the Fukushima Dai-ichi Nuclear Power Plant (FDNPP) in March 2011 led to an unprecedented direct input of artificial radioactivity into the marine environment. The Institute for Radioprotection and Nuclear Safety was requested by the French authorities to investigate the radioecological impact of this input, in particular the potential contamination of products of marine origin used for human consumption. This article describes the close link between the responses provided and the availability of the data, as well as their nature and ability to meet the requirements of expert investigation. These responses were needed: (i) to evaluate the inputs of radionuclides into the marine environment, (ii) to understand their dispersion in seawater,...

Contaminação por mercúrio em sedimento e em moluscos do Pantanal, Mato Grosso, Brasil Zoologia
Vieira,Luiz M.; Alho,Cleber J.R.; Ferreira,Geraldo A.L..
The total level of mercury detected in the sediment and in the tissues of molluscs from the Bento Gomes basin, although low, have shown that the mercury used in the gold mining activities in the Poconé wetlands has contaminated those aquatic habitats in Pantanal. From 69 sediment samples analyzed, 26 % (N = 18) have shown levels ranging from 0.01 to 0.25µg.g-1 of mercury (moist weight). Mercury levels analyzed in 54 samples of mollusc tissues (Ampullaria scalaris Orbigny, 1835; A. canaliculata Lamarck, 1819 and Marisa planogyra Pilsbry, 1933) have shown that 30% (N = 16) were contaminated with levels ranging from 0.02 to 1.16µg.g-1 moist weight. This study shows that the mercury used in digs for gold mining and released into the environment has reached the...

Contribution of resuspended sedimentary particles to dissolved iron and manganese in the ocean: An experimental study ArchiMer
Cheize, Marie; Planquette, H.f.; Fitzsimmons, J.n.; Pelleter, Ewan; Sherrell, R.m.; Lambert, Christophe; Bucciarelli, E.; Sarthou, G.; Le Goff, Marion; Liorzou, Celine; Chéron, Sandrine; Viollier, E.; Gayet, Nicolas.
A number of trace metals play essential roles in marine ecosystem structure and biological productivity. Until recently, it has been argued that phytoplankton access primarily dissolved iron, while particulate iron was considered a refractory material with little use biologically and limited interaction with the dissolved pool. In order to assess the transfer mechanisms between sediment-sourced particulate trace metals and the dissolved pool, we conducted a 14-month incubation that reacted resuspended sediments with natural seawater, both originating from the Kerguelen area (KEOPS cruises; Southern Ocean), in the dark, and at concentrations replicating natural conditions. Three types of sediments were investigated (named BioSi, BioSi + Ca, and Basalt),...

Control of Sediments, Nutrients, and Adsorbed Biocides in Surface Irrigation Return Flows NWISRL
Carter, David L.; Bondurant, James A..
The technology available for the control of sediments, nutrients, and adsorbed biocides in surface irrigation return flows has been reviewed and evaluated. Some of this technology could be applied immediately to reduce sediment and associated nutrient and biocide concentrations in surface irrigation return flows. Much of the available information needs to be integrated to develop improved control practices. New ideas and new control technology are needed. Economic incentive programs are needed to improve acceptance of control technology. The factors controlling erosion and subsequent sediment concentrations in surface irrigation return flows, and how these factors can be managed to reduce erosion and sediment concentrations are reviewed and...

Coprostanol levels and organic enrichment in sediments of the Bilbao estuary (north of Spain) ArchiMer
Saiz-salinas, Ji; Gonzalez-oreja, Ja.
An assessment was made of the distribution of the faecal sterol coprostanol (COP) in sediments in the Bilbao estuary. Concentrations of COP ranged from 135.15 to 10.77 mu g g(-1) dry weight, from the inner to the open estuary, with a mean value of 51.43 mu g g(-1); the highest concentrations were found near the mouths of several tributaries flowing into the estuary. Comparisons with ether published values indicate that sediments from the Bilbao estuary are affected by sewage pollution in a similar degree to that reported for other estuaries in the world. Organic enrichment and anaerobic sediment conditions prevail in three-fourths of its watercourse bed. Since the spatial distribution of several organic sedimentary parameters could be clearly correlated...

Correlations between dioxin-like and indicators PCBs: Potential consequences for environmental studies involving fish or sediment ArchiMer
Babut, M.; Miege, C.; Villeneuve, B.; Abarnou, Alain; Duchemin, J.; Marchand, P.; Narbonne, J. F..
Among the numerous PCB congeners, most of the dioxin-like PCBs (DL-PCBs) need to be characterized by hyphenated techniques. It has been shown in several instances that these congeners are well related to the total PCB content in fish. We examined datasets collected mainly in France, on freshwater and marine fish and sediments. A statistical model linking DL- and indicator PCBs was developed for a dataset composed of freshwater fishes, and proved to predict well DL-PCBs from indicator PCBs in all other fish sets, including marine ones. Type II error rates remained low in almost all fish sets. A similar correlation was observed in sediments. Non-dioxin-like PCBs elicit various adverse effects and represent 95% of the total PCBs. A European guideline for them...

(CS)-C-137 inventory in sediment near the Rhone mouth: role played by different sources ArchiMer
Charmasson, S.
The low tidal range of the Mediterranean Sea and the high sediment load of the Rhone induce the formation of an important submarine delta. The Cs-137 inventory in sediment on a 480 km(2) area near the Rhone mouth reached 19.6 TBq in 1990. The spatial distribution of both sediment accumulation rates and (CS)-C-137 concentrations in this area confirm the existence of a spatially well-delimited zone, i.e. the prodelta, where both parameters are the highest. Thus, 40% of the total amount of Cs-137 stored in this 480 km(2) area was found within the prodelta (30 km(2)) in the close vicinity of the river mouth. This attests to the efficiency of the (CS)-C-137 trapping by the prodelta sediments. A study on the part the different (CS)-C-137 sources in the...

Cycle de l'azote à l' interface eau-sédiment dans le Bassin d'Arcachon : rôle des bactéries dans les processus de perte en azote (nitrification-dénitrification) ArchiMer
Riou, Stéphane Alain.
Bacterial nitrification and denitrification were studied in the sediments of the Bassin d'Arcachon, a macrotidallagoon located in the Southwestern Atlantic French coast colonized by extensive Zostera noltii  meadows. Nitrifiers were enumerated by MPN method. Densities were law : from 102 to 104 bacteria per ml of sediment presenting an increase during winter. Nitrifying activities were measured by NH4+  accumulation N-serve block technique. Activities were ranged from 0 to 90 µmol m-2 h-1 and nitrification represented 120-140 mmol m-2 yr-1 for intertidal sediments. The 15N  isotope pairing technique was applied to sediment samples from the whole bay for determining the denitrification rates. Average rates were 10-20 µmol m·2 h-1 with a maximum of 75 µmol...

Dimensionamento e sobreposição de nichos dos portunídeos (Decapoda, Brachyura), na Enseada da Fortaleza, Ubatuba, São Paulo, Brasil Zoologia
Pinheiro,Marcelo Antonio Amaro; Fransozo,Adilson; Negreiros-Fransozo,Maria Lúcia.
The niche breadth of the Portunidae and their overlap on the subtidal sediments of Fortaleza bay, Ubatuba (São Paulo) was analyzed. Samples were made monthly from November/1988 to October/1989, inseven areas of the bay using a shrimp fishery boat equipped with two otter-trawls. Each area was characterized based on environmental factors such as depth, temperature, salinity, dissolved oxygen, organic matter and granulometric composition of the sediment. The number of individuais of each species was registered to each area (resource). Levins's standardized measure (BA) and niche percentage were calculated. Five species of swimming crabs were recorded in this study: Callinectes ornatus Ordway, 1863, Arenaeus cribrarius (Lamarck, 1818), Portunus spinimanus...

DNA extractions from deep subseafloor sediments: Novel cryogenic-mill-based procedure and comparison to existing protocols ArchiMer
Alain, Karine; Callac, Nolwenn; Ciobanu, Maria Cristina; Reynaud, Yann; Duthoit, Frederique; Jebbar, Mohamed.
Extracting DNA from deep subsurface sediments is challenging given the complexity of sediments types, low bio-masses, resting structures (spores, cysts) frequently encountered in deep sediments, and the potential presence of enzymatic inhibitors. Promising results for cell lysis efficiency were recently obtained by use of a cryogenic mill (Lipp et al., 2008). These findings encouraged us to devise a DNA extraction protocol using this tool. Thirteen procedures involving a combination of grinding in liquid nitrogen (for various durations and beating rates) with different chemical solutions (phenol, chloroform, SDS, sarkosyl, proteinase, GTC), or with use of DNA recovery kits (MagExtractor (R)) were compared. Effective DNA extraction was evaluated in terms of...

Ecotypes and virulence factors of Salmonella spp. detected in shrimp farms in State of Ceara, Brazil Biological Sciences
Carvalho, Fátima Cristiane Teles de; Rodriguez, Marina Teresa Torres; Menezes, Francisca Gleire Rodrigues de; Sousa, Oscarina Viana de; Hofer, Ernesto; Vieira, Regine Helena Silva dos Fernandes.
Our objective was to group in ecotypes 12 serovars of Salmonella isolated from shrimp farming environments in the State of Ceara (Northeast Brazil). Grouping was done based on genotypic virulence factors. Two groups based on the similarity of the Box-PCR were identified: a group consisting of three strains (01 S. ser. Madelia serovar and 02 S. ser. enterica subs. houtenae) and another group consisting of nine isolates (02 S. ser. Saintpaul serovars; 03 S. ser. Infantis; 02 S. ser. Panama; 01 S. enterica subs. enterica; and 01 S. enterica subs. houtenae). Distribution pattern of the serovars was not influenced by the origin matrices (water and sediment). Plasmid virulence genes pefA and invA were detected, unrelated to the serovar and environmental origin...
